One of the hardest things with using the iPad in the classroom is finding the time to go through all of the apps in the iTunes Store listed under the education banner. We have started to list some of the apps we've found under each of the Key Learning Areas.
Greg, my favorite isn't on this list - Mantis Bible Study. It has tools that no other app I've found has - including the ability to take notes and have them post inline - and even knows to make book-chapter-verse references in your notes into links that show the Bible text inline with the notes! (I haven't really found many other iOS apps that can do something as sophisticated as this.)
